Does the shut down feature of the Energy Saver Schedule work?
Actually, to be more precise, what would be running that would prevent
it from working? Running 10.3.8 on both a G5 iMac and G5 Power Mac.

I can only guess, an application hanged will cancel the shut down. Or, e.g. you wrote a document and didn't save changes.
Some applications are slow to systems "quit" requests, so OS will think it is hung up, won't bother with shutting down.
E.g. imagine angry authors calling Apple about losing their latest book :)
